Add core and alloc over std Lints (#15281)
# Objective

- Fixes #6370
- Closes #6581

## Solution

- Added the following lints to the workspace:
  - `std_instead_of_core`
  - `std_instead_of_alloc`
  - `alloc_instead_of_core`
- Used `cargo +nightly fmt` with [item level use
formatting](https://rust-lang.github.io/rustfmt/?version=v1.6.0&search=#Item%5C%3A)
to split all `use` statements into single items.
- Used `cargo clippy --workspace --all-targets --all-features --fix
--allow-dirty` to _attempt_ to resolve the new linting issues, and
intervened where the lint was unable to resolve the issue automatically
(usually due to needing an `extern crate alloc;` statement in a crate
root).
- Manually removed certain uses of `std` where negative feature gating
prevented `--all-features` from finding the offending uses.
- Used `cargo +nightly fmt` with [crate level use
formatting](https://rust-lang.github.io/rustfmt/?version=v1.6.0&search=#Crate%5C%3A)
to re-merge all `use` statements matching Bevy's previous styling.
- Manually fixed cases where the `fmt` tool could not re-merge `use`
statements due to conditional compilation attributes.

## Testing

- Ran CI locally

## Migration Guide

The MSRV is now 1.81. Please update to this version or higher.

## Notes

- This is a _massive_ change to try and push through, which is why I've
outlined the semi-automatic steps I used to create this PR, in case this
fails and someone else tries again in the future.
- Making this change has no impact on user code, but does mean Bevy
contributors will be warned to use `core` and `alloc` instead of `std`
where possible.
- This lint is a critical first step towards investigating `no_std`
options for Bevy.

Allow to expect (adopted) (#15301)
# Objective

> Rust 1.81 released the #[expect(...)] attribute, which works like
#[allow(...)] but throws a warning if the lint isn't raised. This is
preferred to #[allow(...)] because it tells us when it can be removed.

- Adopts the parts of #15118 that are complete, and updates the branch
so it can be merged.
- There were a few conflicts, let me know if I misjudged any of 'em.

Alice's
[recommendation](https://github.com/bevyengine/bevy/issues/15059#issuecomment-2349263900)
seems well-taken, let's do this crate by crate now that @BD103 has done
the lion's share of this!

- Make `Table::allocate` faster

## Solution
The PR consists of multiple steps:

1) For the component data: create a new data-structure that's similar to
`BlobVec` but doesn't store `len` & `capacity` inside of it: "BlobArray"
(name suggestions welcome)
2) For the `Tick` data: create a new data-structure that's similar to
`ThinSlicePtr` but supports dynamic reallocation: "ThinArrayPtr" (name
suggestions welcome)
3) Create a new data-structure that's very similar to `Column` that
doesn't store `len` & `capacity` inside of it: "ThinColumn"
4) Adjust the `Table` implementation to use `ThinColumn` instead of
`Column`

The result is that only one set of `len` & `capacity` is stored in
`Table`, in `Table::entities`

### Notes Regarding Performance
Apart from shaving off some excess memory in `Table`, the changes have
also brought noteworthy performance improvements:
The previous implementation relied on `Vec::reserve` &
`BlobVec::reserve`, but that redundantly repeated the same if statement
(`capacity` == `len`). Now that check could be made at the `Table` level
because the capacity and length of all the columns are synchronized;
saving N branches per allocation. The result is a respectable
performance improvement per every `Table::reserve` (and subsequently
`Table::allocate`) call.

I'm hesitant to give exact numbers because I don't have a lot of
experience in profiling and benchmarking, but these are the results I
got so far:

## Migration Guide

`Table` now uses `ThinColumn` instead of `Column`. That means that
methods that previously returned `Column`, will now return `ThinColumn`
instead.

`ThinColumn` has a much more limited and low-level API, but you can
still achieve the same things in `ThinColumn` as you did in `Column`.
For example, instead of calling `Column::get_added_tick`, you'd call
`ThinColumn::get_added_ticks_slice` and index it to get the specific
added tick.

## Notes

Within the `bevy_reflect` implementations for `std` types,
`impl_reflect_value!()` will continue to use the type aliases instead,
as it inappropriately parses the concrete type parameter as a generic
argument. If the `ZeroablePrimitive` trait was stable, or the macro
could be modified to accept a finite list of types, then we could fully
migrate.

Apply unused_qualifications lint (#14828)
# Objective

Fixes #14782

## Solution

Enable the lint and fix all upcoming hints (`--fix`). Also tried to
figure out the false-positive (see review comment). Maybe split this PR
up into multiple parts where only the last one enables the lint, so some
can already be merged resulting in less many files touched / less
potential for merge conflicts?

Currently, there are some cases where it might be easier to read the
code with the qualifier, so perhaps remove the import of it and adapt
its cases? In the current stage it's just a plain adoption of the
suggestions in order to have a base to discuss.

## Testing

`cargo clippy` and `cargo run -p ci` are happy.

Generate links to definition in source code pages on docs.rs and dev-docs.bevyengine.org (#12965)
# Objective

- Fix issue #2611

## Solution

- Add `--generate-link-to-definition` to all the `rustdoc-args` arrays
in the `Cargo.toml`s (for docs.rs)
- Add `--generate-link-to-definition` to the `RUSTDOCFLAGS` environment
variable in the docs workflow (for dev-docs.bevyengine.org)
- Document all the workspace crates in the docs workflow (needed because
otherwise only the source code of the `bevy` package will be included,
making the argument useless)
- I think this also fixes #3662, since it fixes the bug on
dev-docs.bevyengine.org, while on docs.rs it has been fixed for a while
on their side.

- The source code viewer on docs.rs now includes links to the
definitions.

ptr: allow Ptr and PtrMut construction for references to values of ?Sized types (#14479)

- Currently `bevy_ptr::{Ptr, PtrMut}` have `From` implementations from
references.
- These implementations impose an implicit `Sized` bound so `bevy_ptr`
types cannot be created from references to slices and trait objects.
- I ran into this trying to use `Ptr<'static>` as an untyped `&'static
dyn Any`, and [had to work around
it](f32b41512c/src/registry.rs (L214-L219)).

## Solution

- Relax the `Sized` bound on the relevant `From` implementations.

Add README.md to all crates (#13184)
# Objective

- `README.md` is a common file that usually gives an overview of the
folder it is in.
- When on <https://crates.io>, `README.md` is rendered as the main
description.
- Many crates in this repository are lacking `README.md` files, which
makes it more difficult to understand their purpose.

- There are also a few inconsistencies with `README.md` files that this
PR and its follow-ups intend to fix.

## Solution

- Create a `README.md` file for all crates that do not have one.
- This file only contains the title of the crate (underscores removed,
proper capitalization, acronyms expanded) and the <https://shields.io>
badges.
- Remove the `readme` field in `Cargo.toml` for `bevy` and
`bevy_reflect`.
- This field is redundant because [Cargo automatically detects
`README.md`
files](https://doc.rust-lang.org/cargo/reference/manifest.html#the-readme-field).
The field is only there if you name it something else, like `INFO.md`.
- Fix capitalization of `bevy_utils`'s `README.md`.
- It was originally `Readme.md`, which is inconsistent with the rest of
the project.
- I created two commits renaming it to `README.md`, because Git appears
to be case-insensitive.
- Expand acronyms in title of `bevy_ptr` and `bevy_utils`.
- In the commit where I created all the new `README.md` files, I
preferred using expanded acronyms in the titles. (E.g. "Bevy Developer
Tools" instead of "Bevy Dev Tools".)
- This commit changes the title of existing `README.md` files to follow
the same scheme.
- I do not feel strongly about this change, please comment if you
disagree and I can revert it.
- Add <https://shields.io> badges to `bevy_time` and `bevy_transform`,
which are the only crates currently lacking them.

Forbid unsafe in most crates in the engine (#12684)
# Objective
Resolves #3824. `unsafe` code should be the exception, not the norm in
Rust. It's obviously needed for various use cases as it's interfacing
with platforms and essentially running the borrow checker at runtime in
the ECS, but the touted benefits of Bevy is that we are able to heavily
leverage Rust's safety, and we should be holding ourselves accountable
to that by minimizing our unsafe footprint.

## Solution
Deny `unsafe_code` workspace wide. Add explicit exceptions for the
following crates, and forbid it in almost all of the others.

* bevy_ecs - Obvious given how much unsafe is needed to achieve
performant results
* bevy_ptr - Works with raw pointers, even more low level than bevy_ecs.
 * bevy_render - due to needing to integrate with wgpu
 * bevy_window - due to needing to integrate with raw_window_handle
* bevy_utils - Several unsafe utilities used by bevy_ecs. Ideally moved
into bevy_ecs instead of made publicly usable.
 * bevy_reflect - Required for the unsafe type casting it's doing.
 * bevy_transform - for the parallel transform propagation
 * bevy_gizmos  - For the SystemParam impls it has.
* bevy_assets - To support reflection. Might not be required, not 100%
sure yet.
* bevy_mikktspace - due to being a conversion from a C library. Pending
safe rewrite.
* bevy_dynamic_plugin - Inherently unsafe due to the dynamic loading
nature.

Several uses of unsafe were rewritten, as they did not need to be using
them:

* bevy_text - a case of `Option::unchecked` could be rewritten as a
normal for loop and match instead of an iterator.
* bevy_color - the Pod/Zeroable implementations were replaceable with
bytemuck's derive macros.

Set the logo and favicon for all of Bevy's published crates (#12696)
# Objective
Currently the built docs only shows the logo and favicon for the top
level `bevy` crate. This makes views like
https://docs.rs/bevy_ecs/latest/bevy_ecs/ look potentially unrelated to
the project at first glance.

## Solution
Reproduce the docs attributes for every crate that Bevy publishes.

Ideally this would be done with some workspace level Cargo.toml control,
but AFAICT, such support does not exist.

Make feature(doc_auto_cfg) work (#12642)

- In #12366 `![cfg_attr(docsrs, feature(doc_auto_cfg))] `was added. But
to apply it it needs `--cfg=docsrs` in rustdoc-args.


## Solution

- Apply `--cfg=docsrs` to all crates and CI.

I also added `[package.metadata.docs.rs]` to all crates to avoid adding
code behind a feature and forget adding the metadata.

Clean up pointer use in BundleSpawner/BundleInserter (#12269)
# Objective
Following #10756, we're now using raw pointers in BundleInserter and
BundleSpawner. This is primarily to get around the need to split the
borrow on the World, but it leaves a lot to be desired in terms of
safety guarantees. There's no type level guarantee the code can't
dereference a null pointer, and it's restoring them to borrows fairly
liberally within the associated functions.

## Solution

* Replace the pointers with `NonNull` and a new `bevy_ptr::ConstNonNull`
that only allows conversion back to read-only borrows
* Remove the closure to avoid potentially aliasing through the closure
by restructuring the match expression.
* Move all conversions back into borrows as far up as possible to ensure
that the borrow checker is at least locally followed.

Replace pointer castings (as) by their API equivalent (#11818)
# Objective

Since rust `1.76`,
[`ptr::from_ref`](https://doc.rust-lang.org/stable/std/ptr/fn.from_ref.html)
and
[`ptr::from_mut`](https://doc.rust-lang.org/stable/std/ptr/fn.from_mut.html)
are stable.

This PR replaces code that use `as` casting by one of `ptr::from_ref`,
`ptr::from_mut`, `cast_mut`, `cast_const`, or `cast` methods, which are
less error-prone.

## Solution

- Bump MSRV to `1.76.0`
- Enables the following clippy lints:

Inverse missing_docs logic (#11676)

Currently the `missing_docs` lint is allowed-by-default and enabled at
crate level when their documentations is complete (see #3492).
This PR proposes to inverse this logic by making `missing_docs`
warn-by-default and mark crates with imcomplete docs allowed.

Enable clippy::undocumented_unsafe_blocks warning across the workspace (#10646)
# Objective

Enables warning on `clippy::undocumented_unsafe_blocks` across the
workspace rather than only in `bevy_ecs`, `bevy_transform` and
`bevy_utils`. This adds a little awkwardness in a few areas of code that
have trivial safety or explain safety for multiple unsafe blocks with
one comment however automatically prevents these comments from being
missed.

## Solution

This adds `undocumented_unsafe_blocks = "warn"` to the workspace
`Cargo.toml` and fixes / adds a few missed safety comments. I also added
`#[allow(clippy::undocumented_unsafe_blocks)]` where the safety is
explained somewhere above.

There are a couple of safety comments I added I'm not 100% sure about in
`bevy_animation` and `bevy_render/src/view` and I'm not sure about the
use of `#[allow(clippy::undocumented_unsafe_blocks)]` compared to adding
comments like `// SAFETY: See above`.

Links in the api docs are nice. I noticed that there were several places
where structs / functions and other things were referenced in the docs,
but weren't linked. I added the links where possible / logical.

Suppress the clippy::type_complexity lint (#8313)
# Objective

The clippy lint `type_complexity` is known not to play well with bevy.
It frequently triggers when writing complex queries, and taking the
lint's advice of using a type alias almost always just obfuscates the
code with no benefit. Because of this, this lint is currently ignored in
CI, but unfortunately it still shows up when viewing bevy code in an
IDE.

As someone who's made a fair amount of pull requests to this repo, I
will say that this issue has been a consistent thorn in my side. Since
bevy code is filled with spurious, ignorable warnings, it can be very
difficult to spot the *real* warnings that must be fixed -- most of the
time I just ignore all warnings, only to later find out that one of them
was real after I'm done when CI runs.

## Solution

Suppress this lint in all bevy crates. This was previously attempted in
#7050, but the review process ended up making it more complicated than
it needs to be and landed on a subpar solution.

The discussion in https://github.com/rust-lang/rust-clippy/pull/10571
explores some better long-term solutions to this problem. Since there is
no timeline on when these solutions may land, we should resolve this
issue in the meantime by locally suppressing these lints.

### Unresolved issues

Currently, these lints are not suppressed in our examples, since that
would require suppressing the lint in every single source file. They are
still ignored in CI.

Simplify Clone for ThinSlicePtr (#8247)
# Objective

The type `ThinSlicePtr` has a manual implementation of `Clone` that
manually clones each field. Since this type implements `Copy`, we can
change this implementation to simply dereference `&self`.

- Safety comments for the `CommandQueue` type are quite sparse and very imprecise. Sometimes, they are right for the wrong reasons or use circular reasoning.

## Solution

- Document previously-implicit safety invariants.
- Rewrite safety comments to actually reflect the specific invariants of each operation.
- Use `OwningPtr` instead of raw pointers, to encode an invariant in the type system instead of via comments.
- Use typed pointer methods when possible to increase reliability.

4b326fb4ca Improve safety for BlobVec::replace_unchecked (#7181)
# Objective

- The function `BlobVec::replace_unchecked` has informal use of safety comments.
- This function does strange things with `OwningPtr` in order to get around the borrow checker.

## Solution

- Put safety comments in front of each unsafe operation. Describe the specific invariants of each operation and how they apply here.
- Added a guard type `OnDrop`, which is used to simplify ownership transfer in case of a panic.

dfc4f05c87 Ensure Ptr/PtrMut/OwningPtr are aligned when casting in debug builds (#7117)
# Objective
Improve safety testing when using `bevy_ptr` types. This is a follow-up to #7113.

## Solution
Add a debug-only assertion that pointers are aligned when casting to a concrete type. This should very quickly catch any unsoundness from unaligned pointers, even without miri. However, this can have a large negative perf impact on debug builds.

512f376fc1 Document alignment requirements of Ptr, PtrMut and OwningPtr (#7151)
# Objective

The types in the `bevy_ptr` accidentally did not document anything relating to alignment. This is unsound as many methods rely on the pointer being correctly aligned. 

## Solution

This PR introduces new safety invariants on the `$ptr::new`, `$ptr::byte_offset` and `$ptr::byte_add` methods requiring them to keep the pointer aligned. This is consistent with the documentation of these pointer types which document them as being "type erased borrows".

As it was pointed out (by @JoJoJet in #7117) that working with unaligned pointers can be useful (for example our commands abstraction which does not try to align anything properly, see #7039) this PR also introduces a default type parameter to all the pointer types that specifies whether it has alignment requirements or not. I could not find any code in `bevy_ecs` that would need unaligned pointers right now so this is going unused.

Bevy uses custom `Ptr` types so the rust borrow checker can help ensure lifetimes are correct, even when types aren't known. However, these types don't benefit from the automatic lifetime coercion regular rust references enjoy

## Solution

Add a couple methods to Ptr, PtrMut, and MutUntyped to allow for easy usage of these types in more complex scenarios.

## Changelog

- Added `as_mut` and `as_ref` methods to `MutUntyped`.
- Added `shrink` and `as_ref` methods to `PtrMut`.

## Migration Guide

- `MutUntyped::into_inner` now marks things as changed.

f2f8f9097f Add safe constructors for untyped pointers Ptr and PtrMut (#6539)
# Objective

Currently, `Ptr` and `PtrMut` can only be constructed via unsafe code. This means that downgrading a reference to an untyped pointer is very cumbersome, despite being a very simple operation.

## Solution

Define conversions for easily and safely constructing untyped pointers. This is the non-owned counterpart to `OwningPtr::make`.

Before:

```rust
let ptr = unsafe { PtrMut::new(NonNull::from(&mut value).cast()) };
```

After:

```rust
let ptr = PtrMut::from(&mut value);
```
